According to me, microbiology is a better choice for you as in this course, you have a variety of scope for further higher studies such as microbiology itself, biochemistry, biophysics, biostatistics, biotechnology, etc. but in biotechnology and agriculture there is no scope of other things to do you have to do the same thing in your higher studies.
Multiple path for microbiology and single path for biotechnology and agriculture.
