Which is a better option: going for PGDCA in Canada then doing Masters or doing PGDCA in India and then going for Masters in Canada?

With a 3-year degree you are not eligible for Masters in Canada and if you do MS in India you won't be eligible to apply for a second Masters in Canada. So you can do PG Diploma from a SPP college and see if you can do your Masters. It will be difficult if you don't get good grades.
