Hello Rashmi The best universities to pursue Microbiology in India are: Delhi University Lovely Professional University Bharath University, Chennai Devi Ahilya Vishwavidyalaya Jiwaji University, Faculty of Sciences & Faculty of Life Sciences Christian Medical College, Vellore. Thank you.

Dear Rashmi, Both the colleges are good for M.Sc, but I would recommend you to take admission in BFIT, Dehradun. It is because its campus is quite well. Moreover, it also provides good placements.
