MSc is a researched based with more opportunities in teaching and research. MCA is more towards IT jobs.

M.SC (Computer Science/IT) is good if you want to make your career in Information Security, VSLI/Embedded Systems, Artificial Intelligence, Robotics, Wireless Communication etc.
Picking MCA is advisable if you want to explore career options in Web Development, Software Development, Database A
