Which is the best city to pursue CS, Nagpur or Indore?

Hi,
CS is a nation wide course and anyone registered with the Institute if company secretaries of India can pursue the course.
It's not a course depending on city or your location or anything like that.
The only thing I believe can bother you once you start studying is the coaching facility available at the place where you are, that is if you decide to take coaching classes for the same.
Else your location, be it anywhere is irrelevant.

A city cannot be decided as the best for CSE. It is only decided for college, faculty, placements, infrastructure, laboratory, so choose those colleges which provide a better placement education at anywhere in India.
