Which is the best college in Pune and Bangalore to pursue M.Sc in biotechnology?

I am not sure about the colleges in Pune. But, if you want to know about Bangalore, IISc and JNCASR are the best ones. Among the rest, you can also check for Mount Carmel College.

I guess JNCASR doesn't offer M.Sc. It offers you integrated M.S. program.
