Which one should I choose? I have completed BE in civil engineering & want to pursue M.Tech in structure or construction management.

Both structures and construction management are equally good career specializations for a civil engineer. If you more interested in design then structure is a right option for you but is you are interested in field work Construction management is the right option for you.
