Which one should I prefer among MBA in IT and M.Sc in computer application?

Depends on what you want. If you do not have an IT background, there's no point in doing MBA in IT and if you have a background in IT and want to remain in the technical field, there is no point in doing MBA in IT. In that case, you should rather prefer M.Sc or MCA.
