Will exclusion of 12th marks in JEE Mains rank affect college cut-off for JOSAA?

For example: last year cut-off for CS in MANIT for SC was around 2500. Will it fluctuate? Will there be much difference? Will it go up or down?

Yes, it may affect the cutoff for JoSAA. As you have mentioned the cutoff for MANIT was 2500 for SC category. It may go up to 500 which means the cutoff can go up to 2000 (SC category).
