Will I be deemed eligible if I apply for assistant professor post with JRF, but I score only 56 marks?

Let's say that the cut-off for clearing NET without JRF is 55 marks and with JRF is 60 marks.

As you are asking about applying for a teaching Job based on your JRF or NET. 1. If you qualify JRF, you are eligible for an assistant professor job whenever you apply. 2. If the criteria is 60 for JRF then of course less than that calls in for NET.

Yes. If you apply for NET and do not select JRF in application form then, if your score high and cross over to JRF marks, you will not be selected for JRF. Without applying for JRF you won't get the benefit of JRF.
