Will I face any problem in future if I want to take computer science as my subject in engineering? I have cleared 12th with PCMB.

There are many such students in IIT even where they have appeared for both the exams JEE and NEET. But frankly speaking, you will never ever face a problem. Everything starts from beginning where you will pursue your B.Tech. The thing is you have to learn by yourself. You tube is the best tutor out
