Will I face any problem in getting a job or taking admission in a college for M.Sc in agriculture after completing B.Sc in agriculture?
My college is recognised by UGC, but it is not affiliated to ICAR.

Generally, there will be no issues but depends on some colleges they require some specialities such as high GPA score.
