Will it affect me in getting a seat at IIM if I score a good percentile in B.Sc and CAT but an average score in 12th i.e. 62.6%?

Your grade 12th marks will effect your acceptance a little. You should be able to prove that you are more than your grade 12 marks by your skills and knowledge in the interview. Before all that, you need to perform exceedingly well in your CAT to get an interview call.
