Will low graduation percentage affect my selection process? I have 60% in graduation, but good in XIIth- 80%, Xth- 85%.

Yes lower percentage in graduation does affect in selection process. Selection criteria for most of the good B Schools require at least minimum of 70%. But if you get selected for interview, then be prepared to justify your lower graduation percentage.
