Will NATA 2019 conduct its own counselling, since it is going to be conducted twice this year?

NATA exams are conducted by Council of Architecture. Once the NATA scores are out you will have to apply to the regional exam authority for counseling. Council of Architecture does not conduct counseling.

All the participating institutes will individually conduct counselling on the basis of NATA scores for admissions. Each institute will have their own counselling procedure. Conducting it's own counselling, I don't think this would happen.
