Will there be any problem in counselling?
My father name on JEE Mains certificate is Sunil Prasad Singh and on caste certificate it is Sunil Singh.

Yes, it may cause a problem in counselling. But you should have a valid reason for it. I think you can correct it because there is at least one month time in JoSAA counselling. So, better correct it.
