With 90.35 percentile and score 90 in MAH-CET, what are my chances of getting MMS at Thakur College?

At 90%ile in MBA CET, you have good chances of getting Thakur College. Didn't you apply for the CAP process of DTE which is going on currently?

Yes, you have a good chance of getting the college, but if not, you should try out for CAP seats which will be available after the CAP process is done.
