Would it make any damage if I opt for a branch even after knowing that I can't be admitted in it through JEE counselling?

Once you get a branch in some IIT, you have to confirm that you are accepting the seat. Then that seat is confirmed and can be upgraded, if possible, but once you get a seat, it cannot be lost. Dont worry!
