If I get some iiit in 1st round of josaa then will I have to report and pay fees at nearest iiit? if I get some nit in 2nd round then what?

For IIITs and NITs, you have to report at the nearest reporting center that is mentioned in brochure, i.e. may be NIT or IIIT. Yes, you have to report and pay fee.
