For getting into the IITs, NITs, IIITs and some other government institutes you have to register yourself on the website of JoSAA. Then, within the allowed time frame, you have to select colleges of your choice and give them priority accordingly. Then after the first cutoff has been declared you have to check which desired college have you got. For the next round of cutoff, you may change the priorities and/or add/remove institute of your choice accordingly. Depending on your choice of branch the NITs differ. If you have a NIT in your home state, it's better to apply for it, as more importance for Home state student would be given than other state students.

It mostly depends on the branch you are interested in. If you are not worried about the branch then I would prefer NIT Jaipur as it an old NIT as compared to the other two.
