Both are different courses with different career profile. If you are looking for an industry change , better go for MBA, or else please go ahead with M.Sc-Microbiology. Please note that General M.Sc-Micro and Medical Micro Biology are different. Better go for M.Sc- Medical Microbiology that will help you to get placement as Senior Microbiologist in Laboratories, Hospitals etc.

For Undergraduate education in US the approx cost per year is 40L rs. So for a four year course the overall cost would be Rs. 1.5 crore.
For postgraduate courses like MBA and MS the average yearly cost is Rs. 35-50 Lakh. So for a two year course, the overall cost would be between 65L to 1 crore.
Education in Europe (UK and Germany) would be a lot cheaper than this. Education is Singapore would be half of the above value.

The placement for the core branches are really good. Manipal has a strong establishment and we keep adding new companies for placements every year. Big companies like Deloitte as well small companies come for placements and provide a good enough package.

I didn't no about National college but I known the LPU is one of the best Private University of India. LPU gives a the biggest platform to students to show case their talent. BCA degree programme at LPU is best choice to the students. LPU have good lab facilities, faculty member, infrastructures, etc. It has been ranked as one of the best universities by various agencies on the basis of its infrastructure, its placements, its pedagogy, its faculty, to mention a few.
