For better job opportunity i will advise you to join MCA but do it only if you are good (average in some cases) in mathematics because in MCA and MCA entrance you have to study maths as most BCA student feel difficult to study maths so better think before making any decision.
1) Msc IT is two year course MCA is three year course
2) Msc IT focuse on various IT or Web related study with sort of programming where in MCA you have to learn so much of programming and Math.
