Yes, if you want to take the re-exam for MHCET, you can apply and get a good college like BE/B.Tech. Only thing is that you have achieved good marks in MHCET, but the college doesn't matter for your education and whatever you learn the only thing is what is skills you possess. So, think about this and take a good decision.

It requires PCM to be a pilot. And, even if you have not opted for the same, then you can appear separately for these subjects and become eligible. Further, you should be aware that you are medically fit to be a pilot, so I would suggest you to visithttp://www.dgca.nic.in/medical/medical-ind.htmand go to the class 2nd examiners tab to find out doctors who will examine you for initial fitness. This is a private college. So, no need to worry about category, and also in this college, they accept applications who are qualified in JEE Mains (i.e. he/she should qualify according to OC category cut-off) as per the year, as of this year is around 74. So, if you cross this year cut-off, you may get a seat and if you are above 120, you will get CSE for sure. And, I can't guarantee because it's based on the people who apply and you need to qualify JEE Mains to apply.

If you are interested in Computer Science the best thing you can do is take admission in one of the top IITs or IISc and they will take it from there.
