Hi Somnath 64552,
Before choosing which one is better M.Sc. or MCA let me clarify the differences here, may be then you can make a good decision.
Now in M.Sc. you have two option here, you can peruse MSc in Physics i.e. your core subject and second is MSc IT. In these options I would suggest here go for MSc Physics, if you are really into the teaching and govt jobs because opportunities are good in teaching sector but after pursuing MSc in Physics there are very less opportunities in private sector. For academics Ph.d. is Better option. for doing Ph.D. You must have a valid Masters degree with 55% in the same discipline as per your profile you have a PG diploma so you are not eligible. as per your profile Fellowship programe in the management is best suitable for you

For admission in any IIT you first have to give JEE mains and clear cutoff for JEE Advanced after giving JEE advanced adn depending on your AIR and your choices filled during counselling college is alloted to you. As far as Aerospace is concerned Bombay aero closes around 1800 kanpur around 2500 and madras around 3000 (the given data is not exact so do check last years cutoff). Now talking about the fees structure here at bombay average fees for each semester is around 75000/- including hostel and mess,it can go slightly up down.
