I am not sure what your question is. Do you want to ask if you can go for MS without clearing your backlogs?
Then the answer is NO, unless your university provides some exemption for certain number of subjects and still award your degree.
If your question is, you currently have back logs and want to apply to universities and subsequently clear it? Then answer is possible.
Some Universities / countries accept applications and give conditional admission on you successfully completing the program with the required percentage.
But universities are specific about the number of back logs that you might have had during your degree.
