PGDM can be offered only by an Autonomous College, whereas an MBA is offered by a University. Both have its pros and cons but PGDM is a more complex course.
I would choose PGDM over MBA. (For your Information - even IIMs are PGDM and not an MBA)

I think SICSR has a pretty good program for MBA with emphasis in Information Technology. The specializations offered are Data warehousing with Business Intelligence and Software Process Management. Both are unique specializations not offered anywhere else. SICSR has an NAAC accreditation of A and there is a very strong emphasis on rigorous coursework here.
