Admissions should not be a problem for you considering you just have backlogs in your MCA but outstanding credentials in your bachelors. There might just be a problem during the visa process. IF you can justify to the visa officer that you were in a genuine situation where you couldn't focus on your studies during the time when you were giving these exams, i don't think visa should be a problem either. If you still get rejected, consult a visa strategist.

This is an excellent course and reasonably priced. UCOL is a good government institute.
It may also be a good idea to go through Diploma in Applied Science Level 5 (subject areas - chemistry, bio, microbiology, physics, soil science, botany, scientific statistics etc) from Eastern Institute of Technology. This course is for 1 year and costs NZ$15350/-. Bridging courses are held for students via distance learning. This is followed by practical block courses before classes start .
You can also work as a research technician, quality assurance technician etc after doing these courses. These occupations do not need NZ registrat

Institute of Public Enterprise (IPE) is one of the best B Schools in the country. They are situated in hyderabad and run by the Govt of India. Placements in this B School are good.
