Well based on your prior education background of BE(CS), I would say that you can opt for certifications in the domain of Networking like CCNA (Cisco Certified Network Associate), CCNP (Cisco Certified Network Professional), or you may opt for JAVA, J2EE, Digital Signal Processing, VLSI Design, Embedded Systems and Industrial Automation, etc. Even SAP or Oracle will be a great idea.

It depends on your career interest. you want to go in technical field or in management of technical field. if your interest is more on technical side so go for MCA else you can opt for MBA in IT & systems.
