To do M.Sc in Agriculture, first you should do Bachelors in Agriculture or Horticulture or Forestry from a recognized University in India, with minimum 50% marks. In most of the colleges, there is an entrance test given to get admission, you may also need to pass that. The top college that offer M.Sc. According to what I have seen, the previous cut-off scores were 92+. So, it seems a little difficult but my suggestion is that you apply for it and see till where it takes you. Along with it, apply for a lot of other colleges also. Don't just wait for the results from one college.

You need to appear for Central Universities Common Entrance Test (CUCET).
You should pass your B.Sc. Degree with at least 50% marks or equivalent grade. For SC/ST/OBC/PWD candidates, it's minimum.

Yes, a three-year Diploma holder can take JEE Mains and after qualifying the same, a student must take JEE Advanced for IIT. A Diploma holder can join IIT, but can't join NIT.
