As for SAP is concerned, it is a product of Technology to help in solving complex applications for the various sections like Business Developments, Distribution, Material Management etc, although it you are from the IT/ Computer science field the ABAP, R/3 would be good options to choose
It is beneficial to be graduate and having some work experience before opting for the SAP course as this will ease in understanding as well as implementing in real processes.

To pursue a M.Sc in 3D Animation which is a Masters degree course from IDC IIT Mumbai, the minimum eligibility requirement is a graduate degree in the fields like
Engineering / Architecture / Design/ Interior Design.
A graduate diploma in design from institutes like NID/CEPT or other highly recognized institutes.
Also Masters degree in Arts / Science / Computer Applications are eligible to write this exam.
Depending on the above mentioned details, it seem difficult for you to be eligible as teh preference is given to those with regular education mode but you may always contact the institute to further confirm the same.

You can surely pursue the MS degree in computers even though you are from a civil background. The only thing that matters the most is one's interests and abilities to cope up with different streams at UG and PG level. And if you want to switch to the IT and/or Computer domain, you can surely move ahead with your plans.

To pursue BCA the minimum eligibility is to be a 12th pass with Maths as a subject in the same. There is no such requirement to be a B.Com pass out so to pursue BCA. As for the question of pursuing two degree courses simultaneously, it is not considered valid as per the education system and to pursue both the courses you require to go one after the other.
