MS would be a good option if you want to get into the profession like research, teaching etc. then, you can definitely go ahead and do MS whereas if you are interested in managerial or administrative profile then you can go ahead and opt for MBA in systems. MBA - IS would have more focus on Management skills than in-depth knowledge on computers or IT related skills.
