Yes, you can join in DRDO , after completion of B.tech (CSE).
DRDO conducts a written test every year to recruit technical students.
So, you have to appear in that exam. After qualifying in the exam you have to go through the technical interview session.
If you able to crack the interview then you can join in DRDO.
Eligibility for DRDO:-
*The candidate must have complete the B.tech/BE course in the streams like-
Electronics/Electrical/Computer science/Mechanical.
*The candidate must have secure 60% through out the career.

Difference Between BCA and B Tech
Bachelor of Computer Applications is a three years bachelor's course taught in colleges across universities in India and to be at par with B Tech, you need to supplement it with an MCA course which is again a 3 years masters program. In other words, you have to study for 6 years to be at the same level of a B Tech student.
1) Companies give more credit to students who have an engineering degree (B Tech) than students who have simply done their BCA. However, students armed with an MCA degree can expect a high salary band.
