Bioinformatics deals in quantitative analysis of data in molecular biology
whereas biotechnology is basically genetic engineering, it deals in development of various bio products.
So if you want to bang your head against computer programs in future , then go for bio informatics, or if you love to develop new bio products and techniques (basically deep interest in biology research) , follow your heart in biotechnology. future of both stream is bright in india as they are 21st centuary science.

Pune & Punjab University are both good.
I would like to add here that before getting into any Institutes few of the things which you must keep in mind are: First and foremost the recognition of the Institute (the institute must be recognized by UGC or AICTE), the course curriculum and the study material, infrastructure, whether there is faculty or online support or not, last but not least Institutes reputation in the job market for which you should visit the institute.
