It actually depends on the management of the college. Normally colleges insist on payment of full year fees at the time of admission since they feel that this ensures the student will not leave in between. But if you have pressing issues, I feel a dialogue with management will yield some solution.

As per my experience, I've seen the CSE department of JGEC is very strong. They take classes regularly and the teachers are good enough. In fact, I've seen them helping students a lot with their academics as well as career.
I've heard little of CSE department of KGEC.
If you consider the distance of college from Kolkata (main city), then choose KGEC over JGEC.
But if you solely want the best in CSE, then I think you should choose JGEC.
