I cannot compare both the colleges but I can tell you some specific points about JIIT if you are considering a decent CS/IT college:

You have very less chances of getting admission for IT branch at CEG campus of Anna University. You might get it if you belong to SC and ST caste. But if you are OC or BC category student, then it is very difficult. Try your luck at the counselling.

I suggest you to go with NITs if your rank is less than 800, or apply for JEE Advanced paper 2 and after results if you get the same percentile you can easily get admission in IITs for B.Arch!

Your score is not bad but it is difficult to get aeronautical engineering at Madras Institute of technology campus of Anna University since the competition is too high as well as there are many people with above 90 percent or so.
