In order to pursue MBA from AICTE approved institutes and recognized universities, you need to have atleast 50% marks in graduation.
As per your query I would suggest you to apply for improvement exam in your university, and prepare well so that you may score atleast 50% marks.
The other option for you would be to pursue MBA through distance education.

Computer Science covers the core concepts and technologies involved with how to make a computer do something; whereas Computer Engineering teaches you how to design systems that include both computer hardware and software.

Both MBA and MCA are good career options and depending on one's sole interest, you need to take the decision.
If you plan to pursue a career in a technical oriented field, then opt for MCA but if you are keen to go for Management oriented program, then you may opt for the MBA based specialization.
