Yes you will face some problems because every employer will ask you about these drop. But if you drop after 12th for some entrance preparation there will not be any problem, the problem starts if you drop after your graduation and do nothing.

As you said that you are a commerce student, there are a lot of options available for commerce background students in future like CA, B.Com etc. I suggest you to take a counselling session with MS. In Summary, there is no eligibility for other than clearing XAT cutoff, which is decided every year. Usually the cutoff ranges from 95 percentile and above for PGDBM.

Diploma in CS is good but if you need a good salary package or a good company to work with, this is not enough. You have to at least go for a 4 year engineering program so as to get a good salary. After it, you will be eligible for a lot of options as you will become a graduate then.
