BTech and BE are same degrees with only nomenclature difference. Both are acceptable for Government and Private jobs where qualification is graduate degree in engineering. Different universities award different degree for same subject as per their approved list of degrees.

For that you need to do Masters and then Doctor of Philosophy in area of interest. Also you need to make sure that your academics are consistently good throughout. And if possible try to complete your degrees and doctrate from Tier 1 colleges. Then you can apply for ISRO to join as scientist.
One more important thing to note here is this to be scientist is not like doing an ordinary job. It requires lot of work done and time spent in laboratories rather than office. So think only to join ISRO if you are up to do hard work and research.
