Does a private university recognized by UGC need AICTE affiliation? Is it good to do MBA from a university which is recognized only by UGC?

It is not necessary for a UGC recognised university to be AICTE affiliated. MBA from a UGC recognised university will help you to have further education in Indian and other foreign universities.
