You could consider B.Sc or BA in various streams. Example, IT, PCM, computer science, nursing, physiotherapy, food technology and nutrition, biotechnology, bioinformatics, etc. If you have arts background then you could take up BA in journalism or languages, economics, political science, history, etc. If you are from commerce field then B.Com is a good start. You may want to consider qualifications like ICWA and CA too for a better hold.

In general, admission is done through the official counselling, but in the management quota, it is up to you only in which college you want to take admission, and in which branch in this quota. They didn't see your score. They offer you a seat you want, and for that they charge extra money from you.

As of now, there is no information regarding B.Sc in Nautical Science. Keep visiting the official website for the latest updates. However, at the undergraduate level, YCMOU offers a three-year B.Sc. Courses in the field of Science. The University, used to offer B.Sc. (Biotechnology/ Actuarial Science) courses which is now withdrawn by it. YCMOU admission to B.Sc courses is based on merit scores at the undergraduate level.

IIIT's are these days most sought after since software is considered as a sure bet for good placement. But as the number of seats is limited one need to have percentile above 80 to have some chance.

With a rank of around 3 Lacs, I am afraid you are not going to get admission in any of the NIT's, IIT's or CFI's. I would suggest you to take a break of one year, study well & appear for JEE Mains again.
