1) To pursue PhD you need to pass master's / M.Phil with minimum 55%. You need to sit for an entrance exam. Below is the list of some of the PhD entrance exams :
-Symbiosis PhD Entrance Examination
-AIMA PhD Entrance Exam
-JNU PhD Entrance Exam
-Alagappa University PhD Entrance Exam
-Kurukshetra University PhD Entrance Exam
-University of Hyderabad PhD Entrance Exam
-BR Ambedkar Open University PhD Entrance Exam
-BITS Pilani PhD Entrance Examination
-ICT Mumbai PhD Entrance Exam
2) As per my search I could find only one university offering PhD in Nanotechnology in your desired location, i.e.,
-> Sastra University : Centre for Nanotechnology and Advanced Biomaterials (CeNTAB)
You may even look for other universities, such as :
-> National Institute of Technology (NITKKR), Kurukshetra (Haryana)
-> National Institute of Technology (NITRKL), Rourkela (Orissa)
While selecting the best, you need to check some of the important parameters such as recognition, year of establishment, batch size, syllabus, faculty, fees etc.

You have a excellent profile. The fact that you have already given GRE and TOEFL shows that you must have basic understanding about studying abroad, especially the US, as that is usually the first choice destination.
If the cost of studying in the US is making you look for a alternative in Germany, then by all means you can look at it. With your profile, you can make it to top universities in the Germany, where there is hardly any fees.
But, if you are looking at Germany, then make the extra effort to learn the language in advance, as it will help you to better integrate into your college life as well as aid in finding part time job.
I would still suggest, you look at US as your first choice. If cost is holding you back, then we can still look for universities that award higher financial aid and scholarships. Write back on your preference and further doubts, so that I can help you further.
