Yes, most of the institutes accept NIOS students but in accordance with the eligibility criteria. Some of them require JEE Mains score and few private university's own entrance exam score.
But, most of the institutes offering B.tech programme through JEE accept NIOS board students.
So, you need to check the respective university or institute.

It is always better to wait for entrance results of all the exams you wrote and then take a good decision. Suppose if you are getting high scores in those exams, then you will have higher chance of getting admission.
