There are too many career options available for B.Com Graduates depending on their interests.
Most of the commerce students go with the CA & CS Studies. It is one of the best career options for commerce students but it takes too much time to complete the exams & become CA.
So, you can also go with MBA or M.Com studies to grab a good job.
But if you don't want to invest your time in studies & get a job, then you should prepare for Government Job Exams like:
IBPS PO
SBI PO
SSC CGL
IBPS RRB
Railway RRB NTPC
IBPS Clerk
& many more exams are there for B.Com graduates.

Here is the answer for your questions. The difference isn't much but it's there.
If you're strictly inclined towards software development and have a bend for it, go for CSE. MCE broadens your horizons career wise as it gives you the liberty to look into fields which are a good mix of applied mathematics and computer Science. But if you're strictly into Software Development, CSE is for you.

Admission to Manipal University is through the online entrance examination. The time duration of this exam was 2 and a half hour. The test consists of 200 multiple choice questions each carrying 200 marks. These questions was distributed into 4 sections as Physics (50 questions), Chemistry (50 questions), Mathematics (70 questions) and English and general aptitude (30 questions). Each question was 1 mark and there was no negative marking in this exam.
