Yes, you can surely pursue masters degree from Canada, please remember the history of backlogs, would not affect your chances of getting admission in Canadian universities as long as you fulfil the eligibility criteria, but make sure by the time you apply to the university you must have cleared all your backlogs.

The degree of AMIE is deemed as Equivalent to degree of engineering. (either BE/ B.Tech) of any University which is a member of Association of Universities in India.
Now this degree is good enough even if you want to further pursue normal PG degrees like MBA, MCA, M.Tech, etc.
But beware of the things that the degree provided by AMIE isn't valid for getting admissions to prestigious colleges like that of IITs & IIMs.
In short, if you just want to enhance your profile or want to move into a govt. sector job then go for it, but if you've some aims set like that of cracking the IIMs further then it's not the right option.
