No idea about CS, so can't comment. But for MBA, yes, the academic scores especially the graduation marks do matter as a lot of top B-Schools give significant weightage to them. During the interviews, one can be questioned about his graduation marks (if low). Also, once getting admitted into a particular B-School, there are companies who consider the graduation marks seriously while recruiting for summer and/or final placements.

The computer science stream is really having a good scope in the upcoming years.
People who don't want to study computer science engineering or software engineering, they will opt for B.Sc, M.Sc computer Science or BCA and MCA.
All are almost same except engineering is a little higher when compared to the latter. Means a person with an engineering degree can be placed in a good institution with a UG degree itself.
So it is better if you study M.Sc computer science. It really has a great scope and you can get placed in any company irrespective of its domain as each and everything requires a computer Science graduate.
