The website for applying counselling for both JEE Mains and JEE Advanced is www.josaa.nic.in. You can apply only after the JEE Advanced exams.
The thing is if you have a good score in JEE Mains you can apply for NITs, IIITs, GFTIs, etc. and for JEE Advanced you can apply for IITs.
The counselling procedure is the same. You must apply in the above website.
Maybe your dates can differ but the exams you qualify determines your admission into these colleges.
