Your choice will depend on a lot of factors such as expenses, your career plans and area of study majorly. University reputation also matters. You can go abroad, if it's a reputed university. Otherwise, you can get into any university in India. Higher studies abroad means better exposure, also studying abroad does not necessarily mean a successful career, if you don't know what you want.

BBA is a management stream and not commerce, art or science. It's something different altogether as it teaches you, how to do business. You can go ahead for BBA, if you have an interest in business.

I feel B.Sc Agri has tremendous scope. Scientific farming is needed and only those with this background can understand and implement. I will put microbiology at second place.

You can apply for the visa after you have received the admission offer from the university, so before you apply for the visa, you should focus on applying to the university.

To prepare for MBA, you need to clear your basics of mathematics. They just use the basics and take it to a higher level. For English, you need to build your vocabulary and work on your speed. For logical and data interpretation, you need to practice.
The eligibility criteria is that you should have your education as 10+2+3 or 10+2+4. You should have scored 50% and above.
