Ya for sure you can give jee mains paper-2 . Compulsory subject for paper -2 is mathematics ! However for many other B ARCH exams u should be from science stream because physics as well as chemistry is also asked in those exams like (AMU B ARCH , Jamia B ARCH)

Civil@HBTI and B.Arch@IITR both are a good choice. You cant just put one over another in any aspect. Both are related nearly to same field but the only diff. between them is that Civil being a core branch opens more doors for you after your graduation. It leaves you with more no. of choices as compared to B.Arch . Generally the aspirants are lured to take B.Arch@IITR just because of the IIT tag and end up in a dilemma by the end of their second year.
Although there is no doubt that IITR is far better than HBTI. After all it is an IIT, but that should not affect the branch of your choice. I am not denying that B.Arch is bad but

Frankly speaking, Such a programme is useful only if you want to join Naval Forces as Private Shipping Industry in India is still not very big and it has long way to go. The minimum qualification that one requires to join the graduate level course is a pass in class 12 ( or equivalent exam) and a min 55% in mathematics with a background in the science/ commerce discipline. Since you have a degree in Civil Engineering, I guess you're covered there. :)
