The most important thing is that MBA should be done through a full time Institute, secondly if the generally the institutes which are AICTE approved provide PG Diploma programmes as they can not provide degree, degree can only be provided by UGC recognized Universities but the most important thing is quality so if you plan to do a PG Diploma programme through IIMs then it has even more value than any MBA degree provided by Universities like Mumbai, Pune, Delhi etc.
Hope you have understood the difference. As far as specializations are concerned that decision should largely depend on your oen interests and career aspirations.

CS is a profession and attaining the position offers high career value but if your base holds a degree too, this will increase your creditability and profile value. Hence it is always better to go with CS + B.Com.

If you are looking for really good Institutes then you have to appear for one or the other Entrance examination, be it CAT (which is one of the most popular Entrance accepted by most of the reputed Institutes), MAT, XAT etc.
Even the mid rung Private Institutes like Amity would require an Entrance like MAT or their own written test.
