As the acronyms suggest MCA focuses typically on the application side whereas M.Sc. Focuses on the Science / core concepts. Hence, in general, I would recommend M.Sc. Over MCA. Having said that, there are a lot of factors that one needs to consider before making such a choice as:
Curriculum: Pay attention especially to courses covering core concepts like
Data Structures and Algorithms
Theory of Automata
Operating Systems
Programming Languages
Compilers
Technologies covered: Make sure that you weigh in the coverage of technologies from the current trend like Machine Learning, Virtualization, Python, Docker, DevOps tools like terraform, ansible
...more

Check the college you can get with your rank.
It would be better if you take admission through WBJEE rank as you will not get any college through JoSAA.
All the best.

No, there would not be any problem in dropping an year for JEE. And I am not sure about which interview you are talking about but No one will ask about reason for your drop and even then somebody asks you then the answer is obvious "I want to improve my JEE score"
You just have to give an affidavit for your drop which is easily made. I also have dropped an year and there is no need to give someone any reason for that.
Best of luck.
